Thumbnails link to the original image, the image bounds for slide images do not apply and slide pages need not be made. Original images are not included as part of the album. So if you don't want them to be part of the album, and don't want them to be uploaded to the server, delete them from the output directory (choose Tools, Open directories, Open output directory to make sure you're in the right place) and connect to your server and manually delete the unwanted images.
